Not much, unfortunately. I think it's usually significantly cheaper to rent cars from Newark, if you don't mind the logistics of getting there. There's a $17 shuttle bus from midtown Manhattan to the Newark airport that's pretty painless, so you'd have to do some price comparison online to see if it's worth your time.

Otherwise, JFK would have all the usual suspects as far as US car rental companies go, which are more or less interchangable.

If you don't want to rent from Newark JFK Might not be the best alternative for car rental. I presume you're spending some time in NYC and you won't want to pay for days you don't need, plus you'll have to pay to park it. All major rental companies have Manhattan locations, plus some non-majors as well. I couldn't tell you which are the cheapest yet reliable.

You can save a ton of money on car rental by avoiding airports and Manhattan.

Given your destination, I would consider renting a car in Fort Lee, NJ, just over the GW bridge. There are two car rental places there within a couple blocks of where the buses drop you off. I have had better experiences with Budget than Enterprise. I use them anytime I rent a car. You could return the car on your way back and avoid paying the bridge toll.
