When you get to the station on the new haven line, just enter Yankee stadium as your destination. The conductor won't take your ticket and you can just change trains.

Also worth noting that if you have a Harlem or New Haven Line monthly pass to GCS, it should cover your fare to Yankee Stadium on gamedays.
