Isn’t the deadline for him to sign today?
Negative. If he wanted to go to another European club then yes. MLS window is open until late February, so MLS clubs can still bring in players up until that date. However, European clubs cannot bring anyone in after tonight. Even though the European window isn't open, players can move to a club in a league with a window that is still open.

Example;
Atlanta needed to get a club for Almiron in Europe finished by today, because the European window closes today.
Technically, Atlanta could sign a player from Newcastle up until the end of February because the MLS window is still open. Even though the European window is closed, European clubs can still transfer players OUT, just not in. The window is solely for bringing players IN/signing them.

This is correct, except that the MLS transfer window extends all the way to May 7. This is because it is the Primary Transfer Window coming at the start of the season, which is typically the longest.

Alex Mitrita will leave for New York City. The Americans defeated Craiova University and striker "Science" will play in MLS. The transfer amount is close to 8 million euros, as FANATIK announced on January 29.

The Romanian striker will make a medical visit to Manchester, with shareholders in New York City being the same from Manchester City. Mitriţa will sign a 4-year contract and will have a salary of over $ 1 million a year.

 
Was really hoping this would be a Man City sign and loan

Although it makes a lot more sense from a business standpoint, I find myself cheering our “own” players and getting behind their development as opposed to a sign and loan, even though it’s likely the player will move on anyways if he produces well enough. I guess it’s the idea that the player might stick around for longer and we’ll be the beneficiary of his potential that makes me more of a fan.

Although it was fascinating to watch Herrera develop and boss our midfield, knowing that he would be gone within a year or two affected my mindset about him

Yeah I always assumed the future transfer percentages were net of the original transfer fee paid. Basing it on the entire sell-on fee is crazy. Is that normal or did RB just do something unusually stupid.

It's common. Craiova's giving 20% of this fee back to Pescara. We also reportedly gave Libertad a 20% sell-on clause with Medina's $4m transfer fee. Sucks for the players, though, because it can inhibit their future movement.

Usually when a common business practice is contrary to what I expect I figure the people involved know better than I do from the outside, but basing it on the gross is nuts. It's much more logical to raise the percentage but base it on the net.
